Basically I've been filling in huge gaps with bondo, which I've been told is a bad idea. Should I scrap the case, or is there a good way to fill in holes in the case?

(And yes, I know I should sand down the case )

Progress coming soon. I haven't worked on this in quite a while, but I'm starting back up.

edit: I'm pretty sure I asked this earlier somewhere, but never got a real answer. What are good leds to use for the ps1 led backlight mod?

Just get some white 3mm LEDs(I think 3mm, easier to work with for psone screens), any will do.
