Two questions.

I am working on a portable, and I want to have the controls in-line with the screen (horizontal handheld). Can anyone explain to me what the best way to do that is? Obviously I can't slice the controller in half.

Do most people layer the circuit boards and just wire each control through to the correct part on the controller's board?

Yes you can.

What do most people make their cases out of?

Most people make their own through vacuum forming or buy them from Polycase. You can also get one from radioshack, though they are quite large.
