Depends on where the battle is, one the one hand Pirates have guns and on the other Ninjas have stealth. I'll all for Ninjas though.

I say it depends. In a straightforward battle, pirates. In a sneak or surprise attack, ninjas. At sea the pirates will fare better. In Japan or similar environments the ninjas will fare better.
